Where is my commander? is this a bug?

I think the commanders do gain XP even though you can't see them. So once you get to 5, they'll have points to distribute. You can just play the Albany and then retrain that captain to your main line ship once the ability is unlocked.

You're also on 'co-op' battles (against bots), which give less XP and credits.

 

So once you move to 'random' battles you'll be level 5 in no time.
