Just a thought. There are nice options for a Dutch port, like Rotterdam city ca late 1930s:

I can see any of these options making it to the game; personally I'd prefer either Rotterdam or Den Helder, though I have to say the idea of Batavia is intriguing. 

No idea if WG would want to add a colonial port considering the impact PC culture has lately on everything but I kinda wanna how they would go about it.

We've gotten ports to coincide with new ship lines (Marseille, Taranto, Fjords, Norvissyok) plus ports to celebrate in-game events (Zipangu, Kure, Hamburg) so Its possible.

Batavia might be interesting and hold some scenic appeal, but it's colonial and not mainland Dutch. Even ignoring the political impact, having a foreign port represent the NL is a bit of a headscratcher. And then the political impact adds to that.

Personally I think Den Helder is the most likely - after all, our navy is headquartered there - with Rotterdam a second for name recognition.

I find Batavia interesting because it is an exotic location, beautiful and relevant at the time frame covered in game, there's some precedents also like Philippines. But I agree probably it wouldn't be a good idea for the reasons you state.

Given that Hamburg is the port of choice for the german ships I'd think they go with the big name and chose Rotterdam.

Amsterdam was my father's favorite leave location following WWII. London was still stringently rationing and there were delays getting across, and Paris was not only overrun by servicemen, but full of already thankless Frenchmen who thought they beat the Germans. German cities had their points but in his area were largely bombed and there were plenty of widows seeking a route to the US. 

He found the Netherlands beautiful, hospitable and people did not pretend not to understand his German, as reasonable as that would have been under the circumstances.

I believe that the large building in the left-center of the pic is the hotel that I stayed at last time I went to the Netherlands.
