A citadel is a fortress.  No. Really.

 

To summarize this video:

It's the armored "box" of a ship where a lot of the ammunition and propulsion plants are usually located. Often the most heavily armored part of a ship in displacement.

Pretty much. Just a heavily armored part of the ship to protect the vital parts.
