If you happen to get the Edinburgh mission as a drop it will give you a three point commander for the ship.  Unfortunately, it automatically replaces your existing commander.  When you try to put that commander back in the ship it will make you pay the retraining cost if that commander was ever trained on another ship.  The example is that I put that Azur Lane Nelson commander on the Edinburgh and when I finished the personal assignment it was replaced with the 3 pointer and no longer trained on the Edinburgh, so now I have to pay the cost of retraining.  I didn't notice this until I was in a battle and saw that I no longer had PT available.  I'm sure this is the same for the other ships.

The Azur Lane commander should not have lost it's training for the Edinburgh unless it was played on another ship after being replaced.  It should have, at the most, been placed in Reserve (although the correct thing would have been for WG to put the new 3 Point Edinburgh commander in Reserve).  I'd submit a support ticket.

I got 75 doubloons for having a Vanguard captain in reserves and another captain in the ship - that's my assumption anyways.

I guess it's random?

I picked up some duplicate ships in this way from the PEF event. The original captains were sent to reserve, the new captains placed on the ship, and nobody lost their specialisation. If this really happened as you say it did, submit a ticket.
