How does one activate a invite code if they already created their account but didn't reach level 3 yet?

you can't, it have to be used the moment you create a new account. Not after

They most likely did, its a brand new account, but the text states "or" players who only progressed up to Service Record level 3

you need to click on invite a friend. click on games (top left corner) and then click on the link "Invite a friend"

 

It will take you to a new page and it automatically give you a invite link to use. give him the link and have him go to it to complete the progress.
